my 2001 is demonstrating a strange clunk. With the gear shift in P when you press on the brake pedal there is a clunking feeling that seems to vibrate up the gear shift. Has anyone else experienced this?

My '02 does the same thing, except it is a very light click sound.
I believe it to be the shift interlock. In the States, ever since Audi's experienced "unintended acceleration" in the '80s, cars have to have a shift interlock mechanism
Basically, you have to step on brake pedal to engage the transmission.

That's exactly right. Euro cars have shiftlock as well.
I previously had a '99 v70AWD automatic and it did exactly that. It's the shiftlock disengaging.
It shouldn't be a too distinctive sound, you should 'feel' it in the lever more than you actually hear it. If it's disturbingly loud, I'd notify the dealer at the next service though. It will still be a warranty issue anyway.
Cheers
